I have added PDF notes to each sermon so that a user can download the notes and follow along to the audio, but it would be even more nice to be able to open the PDF in a shadowbox or even just as a new page/tab in the browser. Is this possible at all?

You can use the plugin Easy Fancybox to display PDF files in a shadowbox.
